This is my idea for a prologue:
It was just a normal day in Konoha and 2 genin were training outside the village. The village watch had been watching them by order of the Hokage. "Man, there really going at it." 1 guard said.
Where the 2 genin are...
"I think that's enough for today" 1 genin said, the other agreeing. They then noticed that they had dug up an amethyst during the fight and decided to take it to the Hokage's office. When they got there, however, no one was there. Just then the amethyst sent out a bright flash and the 2 genin were unknowingly sent into the past.
That is part 1 of my prologue idea

thanks, i tried to pay special attention to the unknown factor. smile
btw the fanfic takes place in a slightly altered Shippuden. u should be able to figure out the changes.
also btw part 1 of the prologue takes place about 22 years after Shippuden starts.
