The way I figure, I'm running this store to make gold. If I could make more gold selling an item in a shop, then there's no point selling it in the marketplace for less than what the shop would give me. Similarly, if you could buy an item cheaper in a shop, then there's no point trying to sell at a higher price. So this is how it works:

All items that can be sold to the shops are set for bid or buy.

The starting bid price is equal to the amount I would get from the shop, plus marketplace fees. This means that even if only one person bids, I get the same as I would had I sold to the shop.

All buy prices are less than the shop prices.

If no-one bids in a day, I sell to the shops. Call it a standing bid on their behalf.

This is the fairest and most economical way in which I can see to run this store. Take it or leave it.
